Players control the Extraterrestrial Combat Unit, or X-COM, beginning with limited resources including a single base, aircraft, and a small team of soldiers. The primary objective is to investigate and counter the global alien threat by locating UFOs, researching recovered alien technology, and ultimately destroying the enemy's operations. The game is structured across two main interconnected modes. On the strategic Geoscape layer, players manage a global view to intercept UFOs, dispatch ground teams, oversee research and engineering projects, and handle finances, which includes receiving funding from member nations that can be reduced if performance in their region is lacking.

When a ground engagement begins, the game shifts to the tactical Battlescape mode. Here, players command individual soldiers in turn-based combat on isometric maps, where line of sight affects engagements. Each soldier has a pool of Time Units that are consumed by actions such as movement, firing weapons, or using inventory items. Missions typically require eliminating all alien forces on the map, though capturing live aliens can provide benefits for research. Success in combat allows for the recovery of alien artifacts, which are then analyzed in the strategic layer to develop new technologies and equipment for X-COM's forces.
